
Mass Spectrometry
The Mass Spectrometry Facility provides advanced analytical services for metabolomics, lipidomics, proteomics, and metaproteomics.
The Mass Spectrometry Facility staff supports researchers from experimental design through sample analysis and data interpretation, offering both targeted and untargeted workflows using state-of-the-art high-resolution and triple quadrupole mass spectrometry platforms.
Equipment
The facility is equipped with the following analytical platforms:
- impact II (Bruker) – Ultra-high-resolution quadrupole time-of-flight (QTOF) mass spectrometer coupled to an UltiMate 3000 HPLC (Thermo Fisher Scientific) for high-resolution metabolomics, lipidomics, and small-molecule analysis.
- timsTOF HT (Bruker) – Trapped ion mobility spectrometry (TIMS) quadrupole time-of-flight (QTOF) mass spectrometer coupled to a Vanquish Neo UHPLC (Thermo Fisher Scientific), providing high-sensitivity and high-throughput analyses for bottom-up proteomics, metaproteomics, lipidomics, and other omics applications.
- Altis Plus (Thermo Fisher Scientific) – Triple quadrupole mass spectrometer coupled to a Vanquish Flex UHPLC (Thermo Fisher Scientific), optimized for targeted quantitative metabolomics, lipidomics and proteomics.

The facility supports a broad range of analytical workflows, including:
- Targeted metabolomics
- Untargeted metabolomics
- Lipidomics
- Metalipidomics
- Bottom-up proteomics
- Metaproteomics
Additional analytical workflows can be developed in collaboration with facility staff to address specific research questions.
Data Analysis
The facility supports data processing and interpretation using established commercial and open-source software. Current software includes:
- MetaboScape (Bruker) for metabolomics and lipidomics
- ProteoScape (Bruker) for proteomics and metaproteomics
- Compass DataAnalysis (Bruker) for data visualization and structural elucidation
- Skyline for targeted quantitative workflows
Additional commercial and open-source software tools are available depending on the application and project requirements.
